Sounds like you lost your ship...

The ship is still there, it's the stuff inside that went. It looks like the moment you add any additional things in the ship, such as crafting tables or storage, it randomly removes something else that was there before. Whatever the cause, it's incredibly dumb

When I was there I also tried to kick the ball into the net because I recall playing something where doing something like that unlocked a hidden achievement.

You may be thinking of the basketball in Stray.
And legs are an added bonus of third person mode.

I still haven't completed that quest. First I went off shopping for outfits after finding some different ones in a store, then I tried my football game then I got sent to another star system. I imagine that woman on the comm is getting confused and annoyed at how I'm not there following her instructions to fix those power junctions.

It could be Stray, but I'm sure there was something many years ago that also did it  (I was actually thinking about Stray while I was there and how much better looking that was).

EDIT - All the things that vanished from the ship have now reappeared

I did think it sounded more like a bug than a dumb system...

True, I should have expected it given all the other bugs I've encountered   I have a new ship now anyway

With a bed and a toilet?

It has a bed, you can't sit on the toilet though.

So you downgraded.

No, it has more Gees and a weapons room. I can Gee further than I ever Geed before
